Yeah, kind of defeats the purpose...

I think for most personal use, truecrypt is a great way to go. It is
cross-platform, it can be run from USB key, and the encrypted container
as well is portable. It makes a container that encrypts everything, and
it has mechanisms to clean your keys from memory at shutdown etc. The
hard part is mounting it at login, but of course you could just make a
bash script and add it to gnome sessions or something simple like that.

The other way to do it is a full /home encryption, or even full disk.
The alternate ubuntu CDs allow you to do this, and there are ways to
migrate to it as well.
